It probably was that way to begin with but I don't think it's really a grandfather rule there are other non-sovereign countries that have their own Fifa recognised football team.

The same article goes onto say 'Non-sovereign associations may still join FIFA in specific circumstances. In particular, an exception is made for associations representing a dependency, which may apply for membership if authorised by the association in its parent state.'.
